Brazilian Rafael Silva smashed a late winner in 88th minute at Saitama Stadium.
The forward scored in last weekend’s 1-1 first-leg draw in Riyadh.
With 12 minutes remaining, Al Hilal’s Salem Al Dawsari was sent off for booking his second yellow card.
Urawa Reds was last crowned continental champion in 2007.
Urawa’s victory qualifies the team for next month’s Club World Cup in the UAE.
